Rebuilding a C52 tranny is pointless, it will cost 3 or 4 time more then getting a used one. Just look for a low miles one in the junkyard or save up your money for a 6speed. Given that info, I'd suspect a bad AFM or throttle position sensor. Kinda weird it wont through a code though. Hm, but its inconsistent. I'd search for bad wiring too.

Mechanically you can get an AE92 (or AE86 for that matter) to be rock solid dependable. What you'll prob run into is electrical difficulties. The wiring and connectors are old and can give problems. It's kinda hard to tell. You might want to check your alternator, the brake light and batt/chg light coming on is classic indication of alternator failure, but if just brake light then maybe not. The header wont work directly, outer bolt holes don't line up. I've used the 20v header on a 16v so I imagine you can go the other way with some modification of the flange.
Flywheel you can use any 4AGE flywheel as long as you have matching clutch.

Going from ST to BT flywheel won't hurt, but I think the difference will be pretty subtle and hard to really feel. I can't really feel a huge difference between the original 16V I had and the BT flywheel now in car.

Get a multimeter and actually measure your TPS and AFM. I've got 4 AFMs from my FX16's and other 4AGEs, all bad. The AFM has to be seriously screwed up in order to throw a code in the ECU so it may be bad but you won't see a code. If I recall, there's also a temp sensor in the AFM. Just to be sure, ...
