I used MR2 axles in mine when the CVs went out, had no issues. I did however hear the MR2 axles were a different length. The axles from my '87 MR2 supplies fit fine.

Why would you want an E series trans? Look for a later C-56. The E series is heavier, and has taller gearing to take advantage of more lower end grunt. The 4AGE has a powerband that just doesn't work well with the E trans gearing. If you could source a C-56 from a 20v, preferably a black top 20v, yo...

As for wiring the stock igniter. If yours is USDM AFM, the distributor signal goes to the igniter, then from the igniter to the ECU and back to the igniter. Be better to go with something like an MSD 6A, you'd have the option of a rev limiter. Cost is not excessive and wiring is simple enough. You can post in the "want to buy" section and probably find one for a reasonable price.

Do you need just the plate? Or all the peripherals as well? Peripherals = mounting bolt, locating pin/bolt, banjo bolt and oil outlet.

Did you degree your cams? The 7/4 A hybrid has an issue with the cam/crank timing. With the block being so tall the timing doesn't match. You'll need to get a crank sprocket that's been modified for the proper timing. Or, you can get the adjustable cam gears and delete the VVT sprocket. Or both!

AFRs were ok, on a stock engine, if necessary adjusting the AFM or fuel pressure could help. Biggest mods were HKS 264/8.35 cams, 10.5 comp with cleaned up ports. The blow through system has it's draw backs , that's for sure, but the draw through tends to have a few issues I would rather live without. No! It requires an adapter to go to the 20v manifold or to the ITBs. Check out T3 (Techno Toy Tuning) they have an adapter available. The electronics will be a bit pricey, best to just opt for the stand alone. You could get by with a JDM MAP set-up with a good piggy back unit, like the Greddy e-mana...

Learn to tune carbs really well. As jondee stated, you have to make sure you don't blow the fuel out of the carb. All fuel circuits have to be pressurized by the turbo. You have to pull the hubs first. Pop the lower ball joint to get the most travel, or remove the two bolts that hold the strut to the knuckle. push the axle out of the hub and then use a prybar to pop the axles from the tranny.
