Surely running such a low diff ratio (3.2:1) on a 3s with relatively low torque would adversely effect fuel economy as the engine would be constantly "loaded" up???

assuming your car is RWD, removing the engine to do the work you have listed above will greatly increase the time and effort you need to put into the job. Its all relatively straight forward with the engine in place

you are drastically over thinking stuff here man, just but a small port "red top" and leave it stock initially, It will be a decent enough increase over a 4af to keep you happy for a while
