Yes, those holes are normal, it's where they removed material to balance the flywheel.

You should be able to adjust the exhaust by loosening the bolts that hold it to the midsection and header, adjusting it, then retightening them. Worst case you can bend the hanger that supports the muffler just a little bit.

Welding up rivet holes is not a difficult process for anybody with a MIG welder and a die grinder. It will certainly be more affordable than a carbon fiber hatch in the meantime.
