Yup sounds like water/moisture in the spark system. Distributor cap is most common. Also check the spark plug valleys in the engine head. There's the ignitor/coil too. Carefully check the wires for any cracks too.

You could source a transaxle from a 4AC Corolla, they were geared taller. It kind of takes the fun out of the 4AGE though, the 4AGE isn't a torque monster and it dogs down low. I had to use a 4AC transaxle for a while as I rebuilt my FX16 one and it wasn't as fun.

to check if distributor is set correctly, I like to remove the cap and look at the rotor and the sensor lobes. Can think of a couple things, maybe distributor is a tooth off? Although I would think the engine would run really crappy. Other possibility is the crank mark is off. Are you sure about fuel pressure? I've had to change the pump on my various FX16s a number of times. The last one I found out the pickup screen filter thing had disintegrated. Kinda a PIA though, you need to drop the tank. The access panel under the rear seat is for the fuel sender. Try not to munge...

You have to vent or you'll run into problems. What happened to me is you'll have fuel puking out the gascap when the pressure rises high enough, which it will. You should be able to use either flywheel, but 200 clutch with 200 flywheel, 212 clutch with 212 flywheel. Can't interchange 212 clutch with 200 flywheel, or vice versa. There should be fair amount of info. Original transmission will mount so if you do that, the mounts are the same. The front engine (right side) mount keep the 20v, it should bolt up. If you're trying to fit the 6 spd then I can't help you with that. Oh, look for bellhousing that has the starter hump...

Your fuel pump died? Did you change the fuel filter too? 3 year old fuel is pretty certain to be bad and gummy. Change and clean what you can. Open that ECU and look inside, ASAP. I don't know about BT, but ST ECU has very high probability of bad/leaky capacitors. 2 out of 2 for me. The FX hatches tend to work their way to enthusiasts. The sedans were just considered economobiles and tended to be treated as such. My FX16 is a awesome fun rallyX vehicle. I keep breaking driveshafts though.

Aftermarket on anything else for AE82 you'll need to get creative. About the only thing you can find is SuperPro poly bushings. Suspension there are a few kits that might fit. Front brakes you can fit on AE92 disc & calipers if you ditch the dust shield.

20v's also seem to be known to consume oil. One of my speculations is that the 20v arrangement causes more valve stem wear, I had to have my bushings replaced on my rebuild.
